Why the gap exists

Stamp duty and registration are provincial subjects — each province's excise & taxation department sets its own rate, and Punjab additionally levies a town tax that some other provinces don't. The federal withholding tax (236K/236C) and CGT apply uniformly regardless of province, so they don't explain the gap — the provincial stamp/registration rates do.
